Use bibtex database to manage references

This MR improves reference usage by moving all references to a BibTeX file, and using the sphinxcontrib-bibtex extension. All links were updated. A Zotero group to manage all citations is now in place. All citations were updated to include links and DOI/ISBN when possible.
