The flag 'execute_only' cannot be placed in a config file

Is there a magical way to do it?

The execute_only flag is a post processing, which basically overwrites some of the skip_ flags. It might be that the current place when it us evaluated mus be moved in order to enable it for the configuration file.

Am am still at IJCB. I will have a look at this when I am back.

It is much simpler. The execute_only variable is simply not handled in the script. Very easy fix.
